[VoxBo] Setorigin mapping inconsistency

It turns out the misalignment problem has to do with the setorigin command in VoxBo. I am aware that this function has evolved over the years, but for some reason it is somehow mapping origins differently now than it had previously.
Script:
/jet/kimj/tbicontrols/scripts/vbp/prepPerfusion_Part1.vbp
Old Files:
/jet/kimj/tbipatients/tp01_s2/old/Anatomy_CASL/Anatomical.cub
/jet/kimj/tbipatients/tp01_s2/old/Anatomy_CASL/FirstEPI.cub
New Files:
/jet/kimj/tbipatients/tp01_s2/Anatomy_CASL/Anatomical.cub
/jet/kimj/tbipatients/tp01_s2/Anatomy_CASL/FirstEPI.cub
Before any processing is done the Anatomical and FirstEPI files are created from their respective dicom files and the origin is manually set for the Anatomical file. Using this Anatomical file, with the origin manually set, and the FirstEPI file both files undergo a bidirectional mapping of the origin with one another in the script:
runonce shellcommand "setorigin -m $adir/Anatomical.cub $adir/FirstEPI.cub"
runonce shellcommand "setorigin -m $adir/FirstEPI.cub $adir/Anatomical.cub"
Theoretically, assuming the mapping function in setorigin is done the same way, the old and new Anatomical.cub should have the same origin just as the old and new FirstEPI.cub should. For some reason, they don't (e.g. overlaying new FirstEPI onto old Anatomical should be the same as old FirstEPI onto old Anatomical). Why is that? What's changed from the previous mapping function in setorigin?
