I'm a little confused, what exactly are you trying to automate?
vbview lets you extract time series, and unfortunately I haven't yet
released a tool to do that at the command line.  But I will soon.  If
you're using vbview to get region stats, you can do that with
vbdumpstats.  If you're trying to automate the GLM design, you can do
that using gds.  The syntax is a little arcane, but it's great once
you get the hang of it, and ultimately it will save you a lot of time.
