vbmaskmunge is a command-line program to manipulate 3D volumes. It was originally designed for munging mask files, but can be useful for doing things with other kinds of 3D files (e.g., stat maps) as well. It is now largely supplanted by vbimagemunge, and will eventually disappear.

Here's the help text:

VoxBo vbmaskmunge (v1.8.5pre4/Aug 22 2008)
summary: mask munging for VoxBo
usage:
  vbmaskmunge <file> [<file> ...]
flags:
  -s <x> <y> <z> smooth with FWHM of x/y/z voxels
  -t <t>         threshold at t (zero values <= t)
  -x <t>         cutoff at t (zero values >= t)
  -q             set non-zero values to 1
  -z set zero values to 1, others to zero
  -c             combine input masks into a multi-mask
  -u combine input masks by calculating the union
  -i combine input masks by calculating the intersection
  -n combine input masks by counting
  -d calculate the difference between first two input cubes
  -r calculate the ratio of the first two input cubes
  -m calculate the product of the first two input cubes
  -a <file> apply result mask to file instead of saving
  -p <pre> prepend 'pre' to output (default 'm')
  -o <file> output filename (for single files only)
  -h             show help
  -v             show version
notes:
  The -c option proceeds with the input masks in the order given. The
  first mask is given code 1, the second 2, etc. If there's overlap,
  later masks override earlier ones.
